The thing about trapping animals with trap doors is, that if an animal is near the trap door, it will automatically jump over it, trapping itself with the others. That's why I like to use them instead of fence gates (except with horses, they just jump over it and I think chickens do that as well). Edit: if I'm not mistaken, that also works on other mobs such as villagers and even zombies. They want to jump over it, but as soon as they're on the other side, they can't leave.
